Eso es por sistema complejo de la votación, lo academicos tiene una papeleta donde ponen:

Si no me equivoco el gremio de directores sólo tiene 375 miembros y sí lo divides entre 6 te da 62 votos para ser nominado necesitas 1/6 +1 lo que serían 63 votos para ser nominados.
Suponiendo que tres candidatos lograrón esos 63 votos imaginate el montón de nombres que serán despercidiados serían 189 papeletas que no vuelven a ser usadas. Como aun falta dos nominados sigo una segunda fase donde se toman en cuenta los sobrantes numero uno pero empiezan a revisar la segunda opción de la papeleta para encontrar la cifra mágica de 63 votos, si no se encuentra en esta fase se empieza a revisar la tercera opción de la papeleta y así sucesivamente.
Por lo regular, y por lo que he leído siempre en la tercera fase es cuando se encuentran a los 5 nominados.
Lo que le pasó con Ben Affleck es que probablemente consiguió muy pocos números unos y probablemente anduvo entre las opciones 3,4,5 que en realidad no sirven de mucho ya que los 5 nominados se encuentran en las segunda y tercera fase. Asumiendo que todo mundo daba por hecho su nominación y prefirio colocarlo en cuarta opción y darle el privilegio a su favorito de alcanzar algo.
Además, el gremio de directores es muy sectario al momento de votar por ejemplo el grupo indie siempre tira hacía un sólo nombre por eso terminó nominado Beth Zethlin.
A mi me parce bastante justa su omisión, Argo esta de lejos de ser considerada dentro de las mejores películas del año. A mi todos los premios me huelen a compasión absoluta de pobre Ben Affleck como no lo nominaron

Hombre, pues vistas Argo, Zero Dark Thirty, Los Miserables, Lincoln, El lado bueno de las cosas... para mi Argo es de las mejores, o incluso la mejor.
